when you say awhile, do you mean 10 minutes, or 10 days? it does make a differance, 10 minutes is the system trying to relearn, 10 days recheck your bypass.
depending on how you bypassed is the key. Some theft systems use a cut out of the fuel pump, while others eliminate the starter itself. I think I would check for power at the fuel pump or relay for beginners
