Engine Problems 98 Chevy Malibu?

I was at my bank today when suddenly my car died, the battery light went on and so did the oil light. When I tried to jump my battery it would only run a minute then die again and my engine began to stutter so I ended up having it towed to Pep Boys which I am now realizing was a giant mistake. Anyways I received a call back from Pep Boys and they said my battery needed replaced but they thought something may be wrong with the engine and they wanted to do a diagnostic which they wanted to charge $100.00 (which is quite a bit higher then anywhere else I can find). I am aware that there are other problems that are commonly linked with this such as a fuel pump but unfortunately when I ask any questions about what may be wrong or if it could be something else I keep being told that they have no clue what it could be and only the test can tell them. After talking to 2 different people and the only answer I keep getting is that they want to charge me 100.00 for a test which could be inconclusive and I feel like they are just trying to screw me over. At this point they are planning on charging me 160.00 to check a battery and check the engine, before I pay any more money I was wondering if anyone had a clue what the problem could be or any advice on what would be the next best step in this situation.
I was told that it was not the alternator by Pep Boys
 
iF CAR DIED LIKE THAT AND YOU CAN JUMP IT OFF AND DIES AGAIN BATTERY IS DEAD AND SO IS ALTERNATOR ABOUT 200 DOLLARS TO FIX
